Dear Naama
The best way to do this is to register each infants' brain to every other one in the group to find the best target. Then register each infant to the best target, generate the mean FA and do another reg for each infant to the mean FA. See Ball et al 2010 NeuroImage.

I tried to run TBSS on infant brains (40 weeks gestation), however the
analysis results in a high intensity odd shaped brains. I'd appreciate
any advice on how to run TBSS on newborns.
