Hello,
Thank you for the information - the Ubuntu/Debian version works slightly differently: see
http://neuro.debian.net/pkgs/fsl.html#usage-information
for more details, but running
. /etc/fsl/fsl.sh
in a terminal should enable the FSL tools ( or you can write that line to a config file - e.g. $HOME/.bashrc )

> • bash / sh / ksh:
> FSLDIR=/usr/local/fsl
> . ${FSLDIR}/etc/fslconf/fsl.sh
> PATH=${FSLDIR}/bin:${PATH}
> export FSLDIR PATH
> • tcsh / csh
> setenv FSLDIR /usr/local/fsl
> source ${FSLDIR}/etc/fslconf/fsl.csh
> setenv PATH ${FSLDIR}/bin:${PATH}
> I have the fsl.csh in this path /usr/share/fsl/4.1/etc/fslconfI and the fsl.sh in the anterior path and also in this path /etc/fsl
> With tcsh I put the first line with my path and when I write the second line /usr/share/fsl/4.1/etc/fslconf/etc/fslconf/fslmachtype.sh: Command not found.
> With fsl.sh I put FSLDIR=/etc/fsl or /usr/share/fsl/4.1/etc/fslconfI the command is not found
