If you are correcting for distortion with a field map, you would want a
separate one for each run. Otherwise, concatenating the runs is fine.

I have a question about a HARDI protocoll: It is divided into 3 blocks of 5
minutes, covering 19/20/21 diffusion orientations on a single shell at
b=1500s/mm˛, 1.7mm isotropic with 70 slices. Apparently, the scanning is
stopped inbetween the blocks.
For bedpostX, I guess, we would concatenate the 3 runs and do the analysis.
Has anyone done something like that? Any drawbacks to this?
