Hi,
As long as the FLAIR image has sufficient contrast to give you a good
grey-white-csf tissue segmentation then you can run FAST with the
same bias field settings as you would for a T1. However, you might
need to vary the bias-correction settings in either case depending on
what your field strength and coil array is like. The defaults are for a
relatively smooth bias field and should be adjusted if you have a coil
array with many coils (e.g. 32) or a high-field (e.g. 7T) scanner. Have
a look at the resulting segmentation and bias field estimate in order
to see if it is worth changing these parameters.
