Hi Naama,
the most tricky part will certainly be the flirt registration from the individual, partial FA images to the FMRIB58 (or any template you might want to use)... It will also certainly depend on how cropped are these brains.
I guess you need to try first to see how flirt is handling these registrations (with the default setting to start with). If it works fine, then it should not be too much of a problem.
