Dear Michael,
I don't know if the problem you report is the same, but sometime ago I
had a similiar behaviour on EPI normalized images (shorter in z axis)
and I solved it by resizing the EPI images so to correct the
acquisition gap between slices. In axial acquisition could be
necessary (depending on the scanner manufacturer) resize EPI images in
z by a factor (slice_thickness + interslice_gap)/slice_thickness
before preprocessing
