The sn.mat files store an affine transform and a set of cosine
transform basis functions. Maybe it would be easier for you if you
write out the deformations as a NIfTI file using the Deformations
utility. This will write a y_*.nii file, that has dimensions dim_x x
dim_y x dim_z x 1 x 3. The values can be interrogated by:
Ni = nifti('y_blah.nii');
def = squeeze(Ni.dat(:,:,:,1,:));
Each of the locations encodes the corresponding mm coordinates where
data is to be sample from.
