Since you guys have lots of experience in developing and utilizing registration tools, I think your comments should be very valuable for me. Does this make sense to apply FNIRT more than once to get a better alignment? For example, first apply FLIRT to get a rough alignment, then apply FNIRT to get a better registration, then again apply FNIRT to the output to get even better registration! Actually, I've not seen applying two consecutive steps of nonlinear warping in the literature! This has an explanation form practical point of view or Math point of view since nonlinear warping uses tens of thousands DOF and if it is not able to put the images into alignment in the first step, it should not be able to does that at the next step too?
