Hi Haakon,
depending on the sequence, the phase map information may be written out
as two images, or as a phase difference map. I think you only need one
magnitude map (I scripted this long ago for our three or four images so
I haven't seen the GUI in a while :) but as far as I remember, it will
always write out the two magnitude images from the two echo times. So I
think we are on the same page: you may get three, but need only two of
those. Or so I hope, otherwise I have (once again) displayed my
inability to keep my mouth shut in the absence of sound knowledge ;)
