I'm not sure if this qualifies as 'help', but have you considered
blowing the borked one away and creating a new one? If all the site
BDII stuff is set correctly in your site-info.def it might be faster to
install a new (virtual?) node from scratch than fix the old one.
In my recent experience with the SL5 glite 3.2 site BDII getting it
going really is just a matter of installing the meta-package and
running YAIM once.
