The way you describe is definitely better than doing it all manually. Is this the way people use though (I guess what I'm asking is: is this the way you usually do it)?
Your explanation is what I tried first: make (sa long as possible of) the pipeline for 1 person, save that, and then call this script after a file selector module.
I can see why the path wildcards don't work: in matlab a command like 'ls */*/*/stim.txt' does not produce the correct result like it does in a shell. You'd have to write a parser for reg.exp. filenames...
Apparently there is a thing called rdir which does it properly:

For now I fear it will be the shell-script-that-modifies-m-file route :)
