Hi Wen,
the output of probtrackx is a map of connection probabilities to a pre-specified seed. The raw values are visitation counts in each voxel, i.e. if how many out of N launched curves from the seed go through a specific voxel. Dividing these numbers by N will give you a connection probability estimate.
I would take a look at some seminal papers on probabilistic tractography to fully understand the process.
