Here is my answer to Patrick earlier this year:
There is a pre-computed maximum probability map (MPM) of all areas mapped to data that comes with the toolbox. Unless you have a really good notion, why to exclude some areas from the MPM calculation I would stay with that one. After all, leaving out areas will bias the assignment of voxels in areas bordering the ones that have been left out.
Hence, the option to create new MPMs is not really well maintained and actually does not work with all versions of SPM. In fact, I planned to remove it from the current version but forgot.
As a final note, creating a maximum probability map from only one area will not do any good, as this map assignes each voxel to the most likely area (which evidently needs more than one of them). If you want to have a look at an individual probability map overlayed on the template or any other image, use the first option ("Visualisation and statistics...")
