If you are using (BUG-FREE) NIfTI compatible software throughout, then
there should be no data format issues relating to which is the left side
of the brain. Voxels can be ordered in a variety of ways, but the
"voxel to world" matrix in the headers should indicate that the right
side of the brain has a larger x coordinate (in mm).
The exception to this is if the brain has been rotated around by 180
degrees (or the subject was lying face down in the scanner for some
bizarre reason). Therefore make sure that the top of the brain has a
large z coordinate, and the front has a large y coordinate.

Hello dear SPM'ers,
I'm new to the list, and wanted to ask for you help regarding
orientation issues using SPM8. (I've searched through the SPM
archives but wasn't able to find a "bottom-line" answer):
The scanner I use produces "radiological" images. I use SPM8 for
both the conversion of the DICOMS and the preprocessing +
analysis of the data.
Do I need to change anything in order to flip the images, or
does it occur by default? If so, at what stage of the
pre-processing does the flip occur?
