Hi Benjamin,
to follow-up on Jesper's answer, once you have worked out how to specify these "tweaked" options for FNIRT and made all the relevant masks, you will then need to edit the fslvbm 2 and 3 scripts whenever a call is made to the "fsl_reg" command. Feel free to get back to us at this point if you're still struggling...
