Hey Stephen,
This is not a bug, instead it is a viewing option. that is to say, some
image viewing software use "radilogical" display and others might use
"neurological" display.the way you look at the image matters and
explains the flip that you experienced. take a look at this for better
visualization:

the orientation is embedded in the header and spm extracts it
correctly.don't pre-flip your images unless you know how to deal with
Direction Cosine Matirx.
