Hi Tilak,
If AFNI is installed on the Linux server, then it's very easy using
the 3dcopy command. e.g.:
3dcopy the_file+orig.HEAD the_file.nii.gz
AFNI is easy to install, and you can probably get away with just
downloading the 3dcopy command if that's all you need to use:
http://afni.nimh.nih.gov/afni/download/afni/releases/latest
