I find PROFESSS by Kevin Cowtan very easy to use:
professs xyzin hatom.pdb xyzout professs.pdb <<e
END
e
I'm sure there is a CCP4i interface for it as well ...
What I especially like about it is the tabulated relation between
sites in the output PDB file.
