Dear Marc,
Although Guillaume's answer is correct in general, in your case we are
talking about the CTF library rather than SPM of Fieldtrip code. Until
now we have preferred to use the library as is since we do not have a
license to modify it. Perhaps send your suggestions to Robert
Oostenveld (in CC) to assess how vital they are for other sites.
Ideally, we would prefer that you get in touch with the CTF support
company and they incorporate your changes and release a new version
with the same license as the one we have. But if it's not possible we
can think of other options.
