Just make a mask if all ones using the create mask feature in fslview
abd adding 1 using fslmaths. Load the mask and erase a line down the
middle of the MNI brain. Save. Use the eraser and click to delete 1
hemisphere on each slice. Save as remaining hemisphere. Open old file
with the line abd repeat. Use this as a mask.
Maybe someone has a better method, but it's easy. It takes less time
than you would think.
