Hi,
If I unterstood you correctly this is an easy thing to do. You can use
the fslmaths tool with the -roi option, assuming that you can define a
straight line dividing both clusters. Just make sure that the cube you
are defining with the -roi specifications covers the cluster of only one
hemisphere.
