It would be helpful to know which templates you used in which SPM
version for what kind of analysis, but I will have a go anyway :)

The glass brain is loosely modelled upon the MNI templates coming with
SPM, so if you use another template, it is not to be expected to fit.
The own structurals should be a better match, however, remember that you
smoothed the images under study, which will blur and effectively
increase them in size. They may (and should) better match the blurred
template.

The first part indicates you used the CCHMC or CCHMC2 templates, which I
do not recommend anymore (as the TOM toolbox makes much nicer templates,
and is also free :). The latter part I do not understand, but if you
played with the bounding box I would be even less suprised if the
activations to not match the glass brain.

Not without knowing more. What threshold are you using (could it be
spurious activation)? What software version (spm99-8)? Are you doing an
fMRI or a VBM study (I presume the former if you quantfied motion)? How
do the contrast images look like (do you have ring artefacts)? What
tools and steps did you use to normalize your images (via unified
segmentation or via normalize)? Do all normalized images look ok when
inspected visually (use check reg to inspect one per session side-by-side)?
I hope this gives you some clues as to where to start looking, but if
you do not find the reason, let us know.
