I am following the instructions/suggestions on how to run a PPI analysis on:

In order to extract the time course of the seed roi it is suggested to use:
fslmeants -i filtered_func.nii.gz -o my_timecourse.txt -m your_roi_mask.nii.gz
My question is how is the mask for each subject, created from fslview, for one volume(your_roi_mask.nii.gz) transformed to functional space (filtered_func.nii.gz)? Both mask and functional data are in the subject's (native) space.
I have tried simply the following:
flirt -in your_roi_mask.nii.gz -ref filtered_func.nii.gz -out out.nii
which I thought would resample the mask in the same dimensions as filtered_func but this yields only one volume and does not seem to register to the filtered_func.nii.gz data file.
