This would be very labour-intensive, but you could always use a script on the atlasquery command.

No, I'm afraid not.
Again, I think that you should instead either look at your results using fslmeants on your "intersected" masks, try another correction for multiple comparisons, or possibly also use the --olmax and -n options of the cluster command to get all local maxima within your big cluster.
