If you have anatomical scans of the subjects, then do within-subject
coregistration to get the anatomicals and functional data (as well as
anything derived from the functional data) into alignment. Do the
DARTEL estimation on the anatomical data. The resulting flow fields can
then be applied to the functional data (because it is in alignment with
the anatomical data).
If EPI distortions prevent accurate alignment between functional and
structural data, then you may have to use a different approach.
