I go File->Save Coordinates... and it tells me to select a molecule number to save (there is only one molecule open, I have added waters but I add them to my molecule) and my molecule is numbered zero. When I click the select filename button, the 'Save Coordinates File Selector' window closes and the terminal gives this read out:

On mine, a window pops up directly behind the main coot window (an Apple X11 bug), so I have to move the coot window to the right to see it.
That window is called "Select filename for saved coordinates". Do you get that window?
I get two more lines in the console output, eg: saving an RNA molecule I generated:
INFO:: backup file /tmp/Ideal-A-form-RNA_Sat_Feb_20_21:11:43_2010_modification_0.pdb.gz
(ideal-nucleic-acid "RNA" "A" 0 "UGACCGUAC")
(first-coords-imol)
(first-unsaved-coords-imol)
INFO:: Setting fileselection with file: Ideal-A-form-RNA-coot-0.pdb
save coordinates for molecule 0 to file /Users/wgscott/Desktop/Ideal-A-form-RNA-coot-0.pdb
(save-coordinates 0 "/Users/wgscott/Desktop/Ideal-A-form-RNA-coot-0.pdb")
