The easiest way to do this is probably via the Feat GUI. You will see
an option in the top-right dropdown (next to "First-level analysis",
by default the dropdown you want to change says "Full analysis"). Just
select "registration only" and you can select all your existing feat
directories in one go. Then, select whatever registration target(s)
you'd like to use. This will not register all the files in the feat
directory, just the relevant ones.
You may, however, prefer to handle registration on your own (I do this
for example). If this is your concern, then you can find an earlier
conversation on the list that I was a part of about how to do that.
