Hi,
You should just need to create the ~/.fslconf/fsl.sh file
so that it is readable by you (the user). If you are
unsure just do:
chmod a+r ~/.fslconf/fsh.sh
to be on the safe side.
The contents of this file just needs to be:
export FSLOUTPUTTYPE=NIFTI_PAIR
(or whatever output type you wanted).
Once you've done this it will be automatically used
when you login (or start a new terminal) as long as
your normal FSL set up is fine. If you are getting
FSLDIR and other variables set (so that you can use
FSL) then your normal FSL set up is fine.
