It depends on the resolution of your target (reference) image. By
default it should take less than half an hour per subject. What does
'top' report when this is running?

Ah - that explains things - yes - you are using the old version of FSL
- you can check by looking at
cat $FSLDIR/etc/fslversion
You will need to update all of FSL if you are still on FSL v4.0
