Dear FSL experts,
i have a question regarding tbss with brains that have either due to a
stroke or surgery a substantial lesion of the temporal lobe.
Two questions:
1) I've seen in earlier threads to the topic FNIRT and Stroke that I
need to
"manually draw a ROI in the subjects scan, delineating the stroke with
a little bit of margin.
You will then need to invert it so that you have a mask with zeros
where the stroke is
and ones everywhere else. The resulting file should be used as input
to the --inmask argument."
My question is - Should voxels outside the brain be ones as well?
2) After I've prepared the appropriate masks is there an option within
the tbss scripts so that these masks
will be included in the analysis
