I would transform the mask into diffusion space, that way you avoid
interpolating the data you are measuring. Be sure to use nearestneighbour
interpolation if it is a binary mask.

Hello all,
I am trying to extract mean diffusivity values using a mask from the
output of probtrackx tracked in T1-space, normalized (by dividing by
waytotal), and thresholded. To do this, is it best to transform the
mask back into native space or transform the dtifit_MD.nii.gz file
into T1 space.
