Try editing the $FSLDIR/tcl/featlib.tcl file.
If you comment out the line:
fsl:exec "/bin/rm -rf prefiltered_func_data*"
then feat should stop deleting all the intermediate pre-stat images.
(it should be around line 5392)

Hi, all.
I was recently trying to use the preprocessed native-space data from
FSL as an input to another utility, and was looking for the
intermediate images between reconstruction and the temporal filtering.
From looking at the FEAT log files, it seems like all the images I
need (realigned, smoothed, et cetera) are created as
"prefiltered_func_data_*", but then are deleted immediately after
filtering happens.
Is there a setting I can change in the call to feat, or inside the
design.fsf, that will preserve these intermediate files and keep the
/bin/rm -rf prefiltered_func_data* from happening at the end of
prestats?
