Hi,
Sounds like you just need to adjust the min and max values of
the display in both cases. This affects how the images look in
fslview. For pre and post registration images, I suggest using
the same values in each image to fairly compare.
Note that the default values used are often inappropriate as
some conversion and processing software leaves values in
the nifti header that specify what values should be used instead
of leaving them out and letting fslview decide for itself.
