Again, I believe that not the template creation but the effect on the
data you processed with it is the issue.

Even if you could easily add subjects to your template, you already
processed some part of your data based on reference data that is not the
same as you then want to use for later steps, which is a bias. I cannot
see a way around reprocessing, but then again, I just may be too blind
to see the wood for the trees. BTW, an alternative would be to use an
unbiased, unchanging, external template for all steps, but I guess this
is not what you want.
