images need to be flipped as well. For some reason the orientation of the high
res anatomical is not the same as the EPIBold collected data.

matrix once flipped. I have managed to flipped the high res images using
SPM5 and get them into the orientation normally presented by SPM5 however
when I start to do any analysis, the images reverts to the unwanted
orientations i.e. I am assuming that the matrix designations used to flipped the
high res image into the "normal" SPM5 box presentation does not get saved.
How are you flipping the images? If you do so in the interface that comes up
when you use the "Display" button, you have to additionally use the "Reorient"
button.
