Hi,
It sounds like you need to use non-linear registration, which is the
FNIRT command.
I suggest that you go through the FSL Course practical on registration
which will
explain how the linear registration (FLIRT) and the non-linear (FNIRT)
work. You
will then need to see what you need to do to adapt it to breast MRI
registration,
which is something we do not have experience in. You can find the FSL
Course
practicals (or tutorials) from our main webpage at: www.fmrib.ox.ac.uk/fsl
