When I batch the preprocessing steps, it produces a wmean and swmean image
files in the first session directory. However, when I do the individual
preprocessing steps separately, it doesn’t produce those files. Why is that?
I’ve repeated several times both batched and separately, and checked to make
sure that I have the dependencies set correctly. The sequence in which I did
the preprocessing steps both ways (batched and separate) is given below.
1. Slice Timing Correction
2. Realign (Estimate & Reslice; mean image only)
3. Coreg (Estimate)
4. Normalize (Estimate & Write)
5. Smooth
I just want to make sure that batching doesn’t affect the swa*.hdr/img files
that it outputs. If it does, will it affect further statistical analysis? Is
there something I can do in the batched mode to avoid producing those files?
I am using .nii files in which all volumes are within a single file. Is
there a program that checks to see if the batched output is the same as the
separately preprocessed output? In other words, how can I check to see if
two .nii images and their corresponding .mat files are the same? Thanks.
