I suspect that your problem has nothing to do with freesurfer, but
with your environment (the variables that are set up, you can see
their totality if you enter 'env' in the terminal).
If you've followed the instructions on the install page
(http://www.fmrib.ox.ac.uk/fsl/fsl/macosx.html) that shouldn't happen.
If you've done something different, like installing fsl in an unusual
location (say, /some/directory/fsl/), you need to run these commands:
export FSLDIR=/some/directory/fsl
export PATH=$FSLDIR/bin
. $FSLDIR/etc/fslconf/fsl.sh
Once you've done that, the fsl command should work in the terminal
window where you've made these settings.
