Well, I've identified the source of my problem, thought I'd post the solution.
Once I created my design matrix using the FSL gui I no longer received an
error. My original design matrix, created in a text file read:

The FSL gui design matrix looks like

/Matrix

1.000000e+00

From a bit of trial and error around this issue I think the important thing
here is to have the /Matrix line at the start of the file.
Perhaps there is a better/more technical explanation for this, but that's
what seems to be working for me.
