I'm trying to register high resolution data sets much smaller than the
images FLIRT was designed for (typically ~0.01mm cubic voxels, ~10mm
images). I'm impressed by how good the registration is using the default
settings but small misalignments occur.
From my understanding of how FLIRT works it always re-samples to the 8mm,
4mm and 1mm scales which would be undesirable for my images. I have tried
working around this by altering the voxel dimensions in header to 1mm but
the registrations are as good as identical to those with the correct voxel size.
Is this what you would expect? Do you think this is sensible way to proceed?
My next step would be experiment with other coarse and fine search angles
and the schedule file.
