I've found the cluster program very useful for my analysis though I have
some questions regarding it's usage. First of all is there any more
available information on this program's use except from the basic info when
typing cluster in the command line ?
According to previous posts the cluster table can give the locus of the
maximally activated voxels if fed in with the raw tstat image into the
cluster. So setting up the command as : cluster
--in=fslvbm_clustere_corrp_tstat1.nii.gz --thresh=0.95 --oindex=clusterindex
--olmax=clustermax.txt --cope=fslvbm_tstat1.nii.gz --osize=clustersize >
clustertable.txt can report local maxima.
What exactly --cope= option does? It's only mentioned in the usage that is
the name of the input cope volume. What this cope mean?
I've noticed that even without feeding the raw tstat image (cluster
--in=fslvbm_clustere_corrp_tstat1.nii.gz --thresh=0.95 --oindex=clusterindex
--olmax=clustermax.txt --osize=clustersize > clustertable.txt) the
clustermax.txt file creates local maxima which are the same as the ones
created when feeding with the raw t-stat image. Is this normal?
In addition in the clustertable.txt for every cluster there's a Z-max
value (p-value in my case) for every cluster with it's corresponding
coordinates. What this Z-max value stands
for? What is it's difference with the information in the clustermax.txt
file? Clustermax.txt file contains by default the top 10 (if they exist)
local maxima (p-values ) for each cluster right?
And finally I also wanted to ask a question regarding the COG of the
clusters. Sometimes ( when calculating the COG of a cluster in order to
locate it's activation center ) due to the cluster's shape the COG can be
located totally outside/far from the cluster. Is it appropriate to report
the activation center of a cluster giving coordinates that lie far from the
cluster itself?If not which is a good way to report the activation center of
such clusters?Is there an fsl utility that copes with this?
