Hi,
If you are doing fmri and your original images are EPI images
then we would strongly recommend using the subjects' anatomical
scans as main structurals in the FEAT GUI. The registration will
be much more accurate then, as registering the EPI to the structural
with 6 DOF can be done reasonably well, but because the EPI has
low resolution and poor anatomical contrast, it does not match
well with the MNI152 brain with 12DOF or more. In particular, any
dropout in the inferior frontal regions often induces an incorrect
scaling and rotation in this registration.
If you have the high-res anatomical scans then you should use them
for this registration.
