I just built cmake/VTK from scratch on linux 64-bit (CentOS 5.3)
without any trouble.
Have you run git submodule update recently?
try this
cd ....kitware/vtk
git clean -fdx
cd VTK
git clean -fdx
cd ../cmake
git clean -fdx
cd ..
./bootstrap
./configure
make
and see if it builds then.
