Hi Asaf,
you can use read_avw and save_avw to read and write nifti files in
matlab.
These are matlab functions that you can find in $FSLDIR/etc/matlab
When you use read_avw to read in a 3D volume in matlab, the function
will create a 3D array where the x,y,z coordinates correspond to
those in e.g. fslview (but start at 1 rather than 0).
