Hi,
I'm still not sure why you need manual alignment, but you can get the
matrix from nudge. It is stored in /tmp and the name comes up in the
terminal window that you started nudge from. As soon as you have
one that you are happy with, just copy that matrix file to somewhere
else. Generating an inverse of that file can very easily be done with
either InvertXFM or convert_xfm.
