I think we are having the same trouble with our paired t test designs too,
it has happened a few times now. I am attaching some jpegs and our stats.mat
file to confirm. It is strange because often what I will do is use the same
stats.mat file but simply replace the input data and the vector of a
covariate and one will work while the other won't.
When I try to get the results from the SPM.mat file I will receive the error
below and will encounter the attached empty contrast manager:
