Thankyou for a speedy response.
BET is overzealously stripping the brain too small, removing the tops of
some gyri. I am reassured however that it shouldn't impact the final output
so much.
Because the two timepoints were acquired on different scanners, is it
possible to manipulate one time point through fslmaths? eg use a low pass
filter to removes some of the noise, or normalise the intensites of one
timepoint to the other? Slightly hopeful question I know...
Any help is appreciated.
