You can read and write fsl files in Matlab if you use the functions in
$FSLDIR/etc/matlab.

I'm new in FSL
For my senior project I need to check if there is a correlation between a
certain behavior function and ROI's in the brain.
I want to use FSL for this by getting the data from FSL after the pre-
processing level and then compare it with the behavior function.
Can FSL save the data after the pre-processing level (I mean the high-pass
filter, the motion correction etc. ), in a way which I can use it in MATLAB?
or,
Is there a way that I can insert a function of my own into the processing
level
in FSL?
In short, how can I integrate my own processing with the FSL processing?
