Hi Jürgen,
You can use eddy_correct for that.
First, concatenate your data (with fslmerge)
Then, run eddy_correct, which will register each volume to a reference
volume using 12DOF affine transformations.
Then split your data again (with fslroi) and average them using fslmaths
