I have previously encountered this as well (it is particularly 'fun' if
you use slices and/or horizontal dividers - resulting in multiple
overlapping spectra :)
If I recall correctly then the postscript output is much more useful for
making figures (if you edit them in a vectorgraphics program - like
inkscape or illustrator). Perhaps you can try that. (perhaps you already
realized this)
(to be honest I actually often rely on Sparky whenever I have to make
any figures since I have found that I have to make too many changes to
get the Analysis output to my liking)
